Azmoun was on target in the 8th minute but Yevgeni Markov leveled the match in the 66th minute.
Artem Dzyuba scored the winner in the 79th goal to seal a 2-1 victory for the visiting team.
Zenit remains top of the Russian Premier League with 39 points after 17 weeks.
Rubin Kazan is 14th with 17 points.
